I have a brand-new student in my dojo who asked not to be required to bow in the opening of class. No problem where I'm concerned: I could talk all day about how it's not an explicitly religious thing. But if HE perceives it as something potentially violating religious strictures, then I'll let him do what allows him to train with a clear conscience.
